I only have steam installed on 1 PC and progress is reset completely. If there is something in the cloud it is not getting pulled back into the game.

The update doesn't touch the game settings or progress files.  This post shows the directory where they are stored:

If you changed users, something wiped that directory, etc, that would make the progress appear to be lost.  If you upgraded to windows 10 and changed users in the process, that would also do it.  Take a look at the documents directory and see if there are any other user directories where your progress files are located.
