How to beat this one, with the digi and spores coming so constant?

if the spore tower is giving you grief
Spoiler
nullify it. Spore tower won't fire at nullifier
Then build a few cannons and advance to nullify the inhibitor

RnR, now that's a good tip.
Spoiler
They don't fire at shields either, and you don't need to waste time building a single weapon.

Can someone tell me why CNs sometimes get zapped by bugs and sometimes they are immune?

Also, I built cannons so here's a tip for weapon-builders:

Spoiler
I built a couple cannons while waiting for the nullify of the spore tower. As soon as they are almost built, deactivate them.
When the spore tower is destroyed, reactivate them and they'll be ready almost immediately.

I'm pretty sure that there is a bug in CW3 that causes the CNs to not get zapped sometimes. I can never trigger it consistently.

If you land a CN direct from orbit, it is immune to runners. If you move it, it become vulnerable.

You can use this to your advantage - but the time it takes to send the CN to orbit and back means it is rarely useful
