when there are to many drones in a square they appear in a black box.

It's a flash/air rendering limitation.  If a bunch of sprites stack, the transparency (alpha blending) stops and turns into a black rectangle.  I can't really do anything about it.  But, when I do most of my missions I try to avoid things that lead to massive stacking of units.

Do you have any idea how many sprites can safely be stacked so map makers can try to avoid this issue?

It looks like the limit is 22 (24 raw objects, but the game space adds a couple of its own).  I forget what this limitation is referred to, so I can't manage to get many good google results.  I looked it up a long time ago, though.  You can stack 22 reactors in the map editor, then drag another unit over the top and watch the transparency "fail".
