I nullified the "master emitter" at the very back, which killed everything else instantly and the "well done" message popped up, but the game didn't end...

That wasn't supposed to happen...
check on the easternmost totem, there's an emitter there, maybe that's the cause ?
Make sure everything is dead and hover a nullifier over the map maybe a crpl unit is still alive somehow, something is off.
I'll replay the map and goof around in the editor, maybe I can pinpoint a cause.

Something very strange happened: an emitter appeared in the main western island, right underneath a berta. I nullified it and the game ended.

Anyway, I enjoyed the map. Thanks!

That explains it.
It was originally supposed that once you beat the turret/master emitter, an emitter would spawn right next to a totem, as a nod to a line in the desc of another map, but later I found it's just a tiny distance between the turret and inhibitor and... you know the rest. The Bertha must have disrupted that in some way.

And also, I'm happy you enjoyed the map!
