Where are the scores stored on my computer?
The scores get stored with the map you have played .
And what about the story/conquest maps?
On the KC / CW server .
And uploaded custom maps is also stored there .

So I can't reset the scores from my game (not from online high scores) that every map's score will be 0?
Only if you reinstall the game , but it doesnt change the online score .

If you play the maps again , and get an better score , they will be stored as your score .
I reinstalled the game and the scores didn't change..
Then you havent deleted everything , the game gets stored different places on your computer .
Sorry i'm bad at explaining this , maybe someone else can tell you how to do it right .

But you you might find it , if you look around , pinned threads might have the info you need .
I found on a topic that this file is on:
C:\Documents and Settings\YOUR_USER\Application Data\CreeperWorld\gameData.dat
But I'm not sure the path is the same in Vista...
The scores are located in the gamedata.dat file. The folder containing this file depends on your operating system. Check it here: http://knucklecracker.com/forums/index.php?topic=368.0
Just removing (or renaming) this file will reset the game for you. You can also copy this file to a second computer to continue playing.
