So before it glitched out on me, I was well on my way to beating Choix for the first time.
I had around 125 energy storage capacity, and as you can see enough reactors to support my infrastructure.
Suddenly, I was in debt and everything was falling apart. My forge upgrades were ignored as well, shutting stuff off didn't work and my negative drain remains exactly equal with my gain. My gain won't go up with further construction either.
What? Any ideas? (Saving/reloading had no affect)

You took the Forge offline. That means all upgrades revert.

The upgrades were reverted before I took it offline, however I did notice when the glitch occurs taking it offline then bringing it back online seemed to reset my power usage to normal.
If your Forge was destroyed, the same effect. All upgrades would be lost.

It has not been destroyed, and it has only happened one more time.
I guess I posted hastily when it is so easily corrected.
What I think happened is energy got cut off to the forge momentarily.
