OK, I give. How the heck do you get out of the box at the beginning?

You have to pause the game and start digging somewhere near the ship and "extend" the digging over the blocks, which are covered by your ship ;) this way you can mark these blocks to be digged out.
Next, deselect every block around your ship, and unpause the game.
After your ship is "free", mark the block directly "south" of your ship.
The entombed creeper spills out, but vanishes fast because of too much space for this little creeper.
After that, you are free to continue digging ;) But watch for the entombed creeperspots ^^
How do you defeat the nexus? I can destroy all the little ones except for the one encased in un-diggable dirt.
destory the nexus then it blows up AND the earth blows up...
I'll have to try again. Dark beams didn't have an effect. Maybe I just have to get in there with nullifiers.

nullifies won't work on a nexus, to kill a one it has to be hit by dark beam(s) while also having 0 (or less) creeper beneath it.
since they output creeper at a very high rate, this requires you to get LOADS of AC under them, either with on map AC or using Conversion Bombs. basically get a DBeam defense setup and then build lots of CBombs so they can get within 2 squares of the nexus and set them off one at a time while the DBeams do their work!

Well, it doesn't output at a high rate, it (they) only output high amounts of creeper every few seconds, 2-3 seconds i think, 1000m when it does emit, also 1000m is the max density...i am not sure about the amount every few seconds, but you can make an emitter stronger than a nexus, the only thing that makes the nexus strong is the drones, and the fact that nulifiers dont work on it...
