The Entanglement Drive generates near-limitless energy.
The particle collider smashes Higgs Bosons, which catalyzes them into crystal-like formations. These are used to repair the ship.
The Graviton Warper is used as a standard sublight propulsion drive.
The Tunnel Jump system allows the ship to make FTL jumps. Compare this to Rift Space.
The Boson Field array provides impenetrable shields around each of the fins.
The singularity containment unit does what it says on the tin. It contains the singularity from which the ship draws power. It has receptor panels that absorb the radiation given off, and it uses some of that radiation to bend gravity so that the singularity doesn't suck in the ship or disappear.
The fins have a full range of movement.
The gravity elevator can beam up anything reasonable.

The Entanglement Drive has been severely damaged, and as a result was inhibited. It still generates massive amounts of energy, just nowhere near what it once was.
The particle collider is still active, but severely diminished.
The Graviton Warper is online and functional.
The Tunnel Jump system is damaged but functional. No extremely long distance jumps.
The Boson Field Array is completely offline.
The singularity containment unit is fully functional.
The fins cannot move, and are twisted and mangled.

Endurance layout, divided into sectors
COMMAND SECTOR
⦁   Major Bridge - Contains enough room for captain, cocaptain, and two more officers. Jade and Rhodes are usually here with Gray and Ahkai. Located at the top, front, left of the Endurance.

⦁   Minor Bridge - Contains room for more officers. Leah, Enodus, West, and Oliver stay here. Located at the top, front, right of the Endurance.

⦁   Command Crew Quarters - Bedrooms for the Command Crew. These line the Bridge Corridor. The Captain and Cocaptain's quarters are closest to the two bridges.

⦁   Bridge Corridor - Connects the two bridges and the Command Crew's quarters. Obviously located behind the Bridges and in front of the CCQ.

RECREATIONAL SECTOR
⦁   Mess Hall - Kitchen and dining hall. Kitchen uses replicators with downloaded recipes. Dining hall has traditional tables, chairs, bar, and television. Located behind the Command Crew Quarters. Connected directly to the Lounge. The bar is two-sided, allowing access to it from both the Mess Hall and the Lounge.

⦁   Lounge - Has two levels, with transport gates across each. The transport gates are essentially instantaneous elevators, accessing all sides and floors of the lounge. Contains televisions, couches, varied games (pool/billiards, foosball, etc), card games of various types (Poker deck, Uno, CAH, classic AtA, etc), etc. Top level is split into two halves: the general area and the casino-esque area. The bottom level is longer, but contains several movie theaters, a stage, and two holodecks in addition to the normal things. Directly connected to the Mess Hall, library, and general corridors. Top level connects to the mess hall in the front, bottom level connects the the library in the front. Contains four unisex bathrooms, two on each level on either side.

⦁   Library - Self explanatory. It's a library, filled with the surviving knowledge of the human race. Located below the Mess Hall, connected directly to, and in front of, the Lounge.

⦁   Gym - Helps prevent gravitational muscular atrophy. Contains standard excercise equipment (treadmills, weights, etc.), but these can be gravity-boosted. While artificial gravity is generally sufficient, there are anomalies on occasion. Connected to the pool and a corridor leading to and around the lounge. One unisex bathroom.

⦁   Weapons Training Facility - Has a built in firing range with customizable targets, and multiple isolated chambers for training with other people with Energy Katanas.

⦁   Pool - Programmable aquatic gravity chamber. The pool can be inlaid into the floor similar to a traditional pool or suspended in the middle of the room, as a big floating ball of water, or in any shape you would want. Connects to the Gym on the side and another corridor. Has two unisex bathrooms.

CIVILIAN SECTOR
⦁   Passenger Quarters - Bedrooms for passengers. There are over 10,000 of these. They line the entire R-Sec, plus more. Each quarters has its own bathroom. They all connect to corridors that line the middle section of the inner hull.

⦁   Observation Deck - A room made specifically for allowing the view of the outside.

⦁   Spare Rooms - Includes spare quarters (not that we'll ever need them), office spaces, storage pods, and security stations.

⦁   Security Stations - Security checkpoints on every floor, in locations in corridors that allow easy access to any part of the ship in under a minute. Each security officer is equipped with one remotely-powered Arc Caster, one electron phaser, and an Energy Katana. All officers are trained in the use of each weapon.

ENGINEERING SECTOR
⦁   Reactor Maintenance - Contains a room for monitoring the Entanglement Drive, then two small corridors leading to the reactors. The corridors have sections for decontamination, depressurization, and repressurization. They're also armored to withstand an energy blast at point-blank range. It wouldn't stand up to the Exajoule Laser, but it can take quite a few smaller hits while protecting the reactor and the maintenance crew.

⦁   Life Support - Keeps atmospheric ratio optimal for most carbon-based multicellular life. Also maintains temperature and sends alerts to the Head Structural Engineer if the constant scans find any signs of damage or degradation. Takes the form of many atmospheric replenishers placed at key points in vents throughout the Endurance.

⦁   Laboratories - Several giant rooms on either side of the Endurance, further back. These rooms are used for R&D of many types. Each room is designated for a specific type. The Mechanical Development Division is centered on macro-mechanical engineering. The Weaponry Development Division specializes in creating and manufacturing weapons. The Quantum Division is equipped to research anything to do with quantum mechanics, including, but not limited to, the transporters and the Entanglement Drive. The Biology Lab ensures safety of scientists when studying life forms of any kind, boasting the ability to put anything inside the room into suspended animation at the drop of a pen. These rooms are connected to the main corridor, and are divided into many sub-rooms.

MEDICAL SECTOR
⦁   Main Medbay - Stores diagnostic tech, basic treatment tech, and chemical medicines such as ibuprofen and insulin. Minor surgeries can be done here in an emergency, although it would be preferred to do the surgeries in the specified rooms. A sub-section of this room allows blood/DNA testing, in case the Bio Lab is busy. It is located on the right side, in the back of the Endurance. All of the other medical rooms are connected to this room.

⦁   Operation Rooms 1 through 5 - Rooms specifically meant for surgeries. Active scans and automated operations are possible, although most cases require a human touch. Connected to the Main Medbay through short corridors.

⦁   Critical Care - Used to keep people in critical condition alive until their conditions improve. Connected to the main medbay.

⦁   Suspended Animation Bank - Used to keep people in worse-than-critical condition alive until technology becomes sufficient to allow them a full recovery. People are placed in SA-Pods, and are sent into a storage chamber. Has space for more than 100 people. Connected to the main medbay.

OTHER
⦁   Corridors - Some of the corridors along the inner hull have real-time camera feeds from the outer hull, functioning as windows without using glass. Some connect inner rooms, such as the different Sectors. Most notably, the Main Corridor serves as a backbone for the Endurance. It carves straight through the center of the Endurance, with many other corridors branching off and leading everywhere else. Unisex bathrooms are scattered around the corridors.

⦁   Detention Facility - A small room in comparison to everything else. Used for solitary confinement by way of force fields and aerosolized suppressing agents. Connected to the left outer corridor, in the back.

⦁   Empty space - For new additions to the layout. That's really all there is to say on the matter.

⦁   Hangar - Holds dropships, swarm drones, and any visitors are either transported directly to the bridge or are brought over through this. Adjustable. Located on the right side of the Endurance, in the middle. Can extend outwards, allowing even more room for other vessels to dock or board.

Deconstructor

The Deconstructor is a quantum lathe ship, capable of taking apart or building objects at the subatomic level. It has basic armor, and as such may require assistance in destroying emitters. It has been nicknamed "Gluon."

A small ship carrying four Quark Launchers. The projectiles fired by the Launchers are simple impacting projectiles.

The W Boson Launcher carries small fission missiles. The fission reactions caused only affect a small area, which reduces danger to anyone outside the blast range. Its nickname is "W Boson."

Kroan
Spoiler
Hexapodal, with a lower body structure similar to that of a spider. The Kroans' upper bodies are vaguely humanoid. They have four frail arms. They're covered head to toe with hard chitin, with chinks at joints in the natural armor to allow for movement. The chitin thins at the hands and face. Their feet end in sharp points. Their tails are covered in chitin as well, although it is segmented down the length to allow for a wide range of flexibility. The tails are about 5 feet long, although that ranges depending on the Kroan's genes. Ahkai's tail is exactly 7 feet long, while Enodus's tail is only 4 feet and 3 inches long. Kroans have four eyes: two main eyes like a human's, and a secondary set above their first, but spread further apart. The secondary set of eyes are smaller, but aid in night vision. The iris color depends on genetics as well. Ahkai has

Phoenix Corporation hails from a reality in which two species went extinct at the hands of the creeper. Humanity never went further than the Moon, and instead made advancements in quantum mechanics and genetic engineering. Earth was targeted by a Sleeper node, and humanity was completely unprepared. The flood of creeper wiped out the entire species, save for 66 people. These people created a spacecraft.
Using their knowledge of quantum mechanics, they made an engine that generates energy through hawking radiation produced by a tiny singularity. This provides enough power to run every other part of the engine: the particle collider, singularity containment unit, Graviton Warper, the Tunnel Jump system, fin adjusters, gravity elevator, and the Boson Field Array. These systems altogether were named, the Entanglement Drive.
The builders boarded the ship, just as creeper started to flood the build site. Most of the 66 people working didn't make it, leaving only six survivors. The ship came online, and ascended. The creeper was pushed back, not from wind, but from the alteration of gravity itself. The repulsion came too late to save the remaining people. The captain, Gray Ulrich, ordered an orbital strike. The crew bombed the planet into oblivion, and sent it careening into the sun. This was a sobering moment for everyone. They felt the weight of an entire civilization on their shoulders. After everyone came to terms with the loss of an entire planet, Gray commanded the pirst pilot, Alex Rhodes, to pilot the ship to the nearest star system, Alpha Centauri.
Alpha Centauri fared little better. When observing the small planet Proxima Centauri B, which was also attacked by the Creeper, the crew discovered life, in the form of a survival pod on a plateau. Activating the fin adjusters and gravity elevator, the crew lifted the pods in through the bay doors of the ship. When the crew went to meet with them in the airlock, they discovered that the life forms looked strange, to say the least. The two species had trouble communicating at first, but the aliens had psychic abilities to aid in translation. They introduced themselves as Ahkai, a female, and Enodus, a male. They are members of a species called Kroan, on a planet they named Yemaya. A few command roles were missing, and the Kroans gladly filled the part. Ahkai became the chief officer, and Enodus became the communications officer.
The next few jumps were fine, ending with the survivors moving on. Earthlike planets were in short supply, it seemed. After six jumps, the next system looked promising, with a total of 4 candidate planets. The ship warped in, and found creeper covering all of them.
The ship jumped away quickly, only to get caught in a singularity. There was no singularity on the starmap, so it was completely unexpected. In hopes that the Graviton Warper could save the ship at full power, Cole West decided to throw the Entanglement Drive into high-gear and push the fins towards the front of the ship. The Entanglement Drive force-started the Boson Field Array and the Graviton Warper, but the ship was sucked into the anomaly before the Graviton Warper and BFA could be used.

Leah Brooks: There's no damage to the main hull, but the fins are nearly totalled. We cannot adjust them, nor can we project the BFA. They're too mangled to be of use in that manner, anyway. It doesn't look like they can be repaired, only repurposed.
Cole West: The entanglement drive sustained heavy damage. I had to tone its power down after we activated our energy beacon. If I hadn't, we wouldn't be here.
Gray Ulrich: We can't keep taking damage to the drive. It's going to cost us our lives. Enodus, the damage is mainly in the fins, but some is within the drive as well. The fins are irreparable, but perhaps the new arrivals can make adjustments. The drive is damaged, so they need to focus on that the most. If we lose that, we're dead in the water. We have a hologram of the damaged unit, so let them know to trace it.

What do we do?

There are three assumptions here. 
1.They're from another reality. There's no way to disprove this, as the portals from other realities could be invisible, could go unnoticed, etcetera. That would explain the 300 petawatt pulses. 
2.They're TPC allies or other such. Based upon the TPC warping in a fleet with low damage potential, likely a construction fleet, this is highly likely. 
3.They're hydraxil allies. Impossible. If so, TPC would have warped in a ton more units, they would not have simply warped in a small fleet, and we would have reports of Hydraxil attacks involving something on the lines of "Infinite energy" or other such things, as well as prior knowledge to what this ship even looked like. 
 
Assuming #1, everyone has neutral relations with them. I won't try to build relations from neutral relations with Hydrax here, I could try building relations with might. 
Assuming #2, I could play the "TPC ally" trick.

The smaller unidentified fleet is a Hydraxil fleet. As far as I know, everyone's relations are either hate-hydraxil or are-hydraxil. 
 
That explains the bigger fleet. When Tierra Prima saw the Hydraxil fleet, they immediately hit the PANIC button and launched a whole bunch of ships right at the problem to kill Hydraxil. At least they did it this early on, so that it becomes a battle of ultimate destruction instead of simple attrition. 
 
I can't tell you Hydraxil's exact motives, but I'll take a guess. 
Any large energy source can be used to create a lot of damage dealt. 
I think Hydraxil's motives are to take the large energy source and turn it into a weapon. That would likely involve stealing it from you, so defences against them are high. 
 
Even if Tierra Prima wanted your reactor, A) they wouldn't try stealing it, that's super powerful, B) they'd be interested in Hydraxil at this point. They weren't expecting Hydraxil to warp in and now that they see it, again, they want to kill Hydraxil. 
 
I'm debating bringing my own fleets in to fight, as ideally Tierra Prima will be able to annihilate the enemy on their own, but at the same time, Hydraxil Tech is a grey-zone until they use their tech, then we learn as much as we can. They could have a way of annihilating Tierra Prima while keeping your reactor from warping away, even if it could. 
 
We'll have to hope for the best here.
